Hello,
You could take a look at the Neuro-Evolution Simulation Toolkit (NEST)
website at https://gforge.cs.vu.nl/projects/nest/ where we use MASON to
simulate rover behavior based on (Weka-based) neural networks that were
evolved with several ECJ implementations of neuroevolution algorithms,
including Enforced Subpopulations (ESP) and Collective Neuro-Evolution
(CONE). Like Sean says, the Problem.evaluate() method is called to start
MASON simulations and pass the neuron connection weights for the rovers.
Details are in two GECCO 2008 papers and research was carried out at the
VU University Amsterdam.

I have not been able to find on the web any example source code for
projects combining Mason and ECJ. I'm sure there are many ways of doing
this depending on the problems at hand, but would anyone be able to
point me to a working example?
