Actually, you are misunderstanding how the program works.  MarcEdit, as a general rule, won't delete large swaths of records from the source file with this tool.  Never has.  It prompts you to generate a new file where the file is saved (minus the selected records for deletion).  This is done so that you always have an original copy of your source file.
