That's not the correct file. It is this one: MARC21slim2Mnemonic.xsl. This is in the xslt directory and is the primary file used to convert MARCXML to marcedit's internal mnemonic format for processing. You set this in the preferences box.
However, one thing I you should also check is the format of the MARCXML file. Some software generate MARCXML without specific elements that are required for MarcEdit to process the file. If you want to zip the file and pass it on I can make sure that there isn't anything with the file itself that would cause MarcEdit problems processing it.

I checked the XSLT folder and noticed that there's a file called " marcxml2mnemonic_plugin.xsl." but not one called "marcxml2mnemonic.xsl" so I made the change in the MARCEngine XSLT options, and I'm still getting the -99 error. I'll try to find a non-"plugin" version of the XSL file on your website and also double-check the validity of my XML.
